Have you tried cleaning the print heads? Usually somewhere in the print settings there will be a cleaning cycle you can run it through that might help.
I actually figured it out, or at least I solved the problem. I think it was Acrobat. I opened a PDF in Preview and printed it from there (same settings as far as I can tell) and got nice dark blacks.
Now to fight the urge to re-print everything I've done recently.
