I know nothing about boats or ships either, but just from watching movies, you can answer that question. Storms at sea are an everyday pasttime for sailors, and they would regularly get large waves covering the decks. But there are usually holes along the side of the deck to drain the water away.

So yes, a wave could, and probably will flood it, but no, it won't stop it
