It's interesting how many different game systems are being played on there. Now, these numbers only include those games where the GM indicated what game system was being played and which game systems players indicated they played. So, it's not a perfect analysis by any means. But since the sample size is 25,000 games, it's gotta be fairly representative of what games are being played online and in what percentages.

Very interesting.
Pathfinder is clearly the dominant single system, but as a brand D&D (in all its incarnations) is more established.
Very interesting to see the number of non-D20 systems represented on the list, and that Dungeon World scores so highly compared with longer established systems like GURPS, FATE, Savage Worlds and Call of Cthulhu. This may be an area where the 'Roll20' brand is a disadvantage, as it may put off players who prefer non-D20 based systems.
I wonder if they'll change the player profile options to separate out systems people enjoy from the ones they're actually playing. For example, while I enjoy Traveller and have put that on my Roll20 profile, the last Traveller game I actually played was the short pbp we did here a few years ago and these days I'd be more likely to use a different system for that sort of game.

Yeah, they seem to emphasize that this data is based upon games actually played in the last several months, but then mention that the "Players" column is based upon players stating what they play. That leaves me a bit confused...
I would have expected 5th edition to be higher on the list, but it also fits with what I have heard from friends in the book trade.
Looking at the list, it appears that the driving force behind Pathfinder continuing to dominate is that GMs still prefer it.
I... can easily understand preferring PF over 4e - 4e hardwires certain assumptions into the game.* But 5e seems a lot more fluid, possibly more so than Pathfinder, so that may not be the root cause.
I think that it may just come down to Pathfinder holding onto the legacy of 3e/3.5 better than 4e, and now being the default, rather than trying to claim marketshare.
It is also possible that I am suffering from confirmation bias - as this list seems to confirm some of my biases. (In particular that old Vampire: the Masquerade was and is a stronger system than its replacement(s).
The Auld Grump - I would really like to say that the lack of a 3PP license had something to do with 5e continuing to trail PF... but I have no real feeling that such is the case.
* People have done a lot of work arounds to allow other styles of play with 4e - and more power to them. Step #1 is to throw away WotC's own statements as to what D&D is all about.
Aside from those hardwired assumptions, there were ways 4e was a whole lot easier than 3.5 for GMs, being more of a plug-n-play system. The old argument of Ease of Use vs. Flexibility....
But 5e... seems like a decent compromise between the two, unless I am missing something....

Well, the person that I spoke to at Books a Million is of the opnion that Pathfinder is currently the market leader because it has become the market leader....
Which is to say that it is the best seller because it is the best seller - and D&D has lost being the number one game.
Pathfinder will have to screw up before D&D can reclaim the lead - and so far they haven't really screwed up. (Though sales on the Advanced Class book are a bit soft, it is doing okay. 5e is at least outselling Pathfinder's latest release.)
But at the local B-a-M the Pathfinder Beginners Box is still selling pretty well - and a surprising number are sold to folks that are also buying the D&D Next box. Contents of the boxes do not overlap all that much, so it is possible (likely?) that the contents will be used together - the pawns, dice, and map sheet from Pathfinder with the 5e rules. (Something similar happened with D&D Essentials - the best seller was the mapping tiles.)
Or, maybe as simple as 'here's both, play what you like'?

Honestly I think it's too early to be drawing too much from the stats. 5E is still new enough that it has it's core bump in sales/let's try a new game phenomenon, and still has not been selling long enough to get a good average rate for the whole summer season in the ICV2 links (June to Sept).
I don't think we will be able to draw a conclusion on who will come out on top until the churn settles out sometime next spring.
That said, I get the feeling that The two companies are following very different strategies. It looks like D&D's strategy is to release fewer good books a couple times a year and focus on licensing deals in other media vs. Pathfinders monthly cadence of book releases. That would probably mean that long term Pathfinder wins in book sales and D&D makes more profit overall. Particulary if they win the court case and license the movie rights for a few million.... It takes a lot of books to make up that kind of money. But we shall see over the next two or so years.

Must say there is only one thing holding me back from switching to Pathfinder, their handling of high level characters. As I understand it Pathfinder just slowly bogs down the higher your level, and my kids just love getting at those higher levels.
My hope is 5e will handle that better (have to wait for the DM guide for that). But if Pathfinder had just handled those higher levels better, I would have switched and never looked back.
I missed the way WotC handled the 3e 4e migration (stopped at Advanced D&D, came back with 4e). But even with 4e they continued to mishandle the D&D brand. 4e essentials was very poorly executed. And now with 5e, they suddenly stopped supporting D&D insider. I had to search the forums to find the new link. They still charge the same amount for it, but dropped new issues of their on-line magazines and might drop the whole service any moment (depends on the number of subscribers to which I have no knowledge). This is no way to treat your customers.
Another important point for me, living in Europe, is free shipping. Given the shipping costs from the U.S. to Europe, the game has to be easily available through local resellers to be affordable. Looking at Amazon.de 5e is, but so is Pathfinder, and Pathfinder even has their core books translated in German! No way D&D is going to beat Pathfinder on the German market any time soon.
